Matt Stone (Kyle, Butters) is obviously crucial to the series, but I think that Trey is the busiest?

Trey actually works, because most every episode! Matt is actually credited with the direction of 3 or 4 episodes, but that's all. Trey usually means. And as far as I write this, he and Matt go into a room with other writers, you think of some ideas, and Trey, then at your desk and write the rest. Matt is a lot of things well, but Trey has worked in management, etc.. And not only show, Trey, both jointly. Matt was really the issue in a invertiew on YouTube, it was something along the lines of, why not jump, and Matt said something like, "I'm not good at direction and I think that is large enough, stop for Trey, do something that is good. ":) I hope that helped!
